There are spacer washers that go on the fan shaft that are used to properly set the distance between fan and housing. Did you put all the washers under the nut? Move some washers from under the nut to under the fan to increase the space between fan and shroud. Move washers from under the fan to under the nut to decrease the distance. Its a trial and error thing but you can usually tell if it will work by spinning the fan after attaching to the shroud but before you reattach the shroud to the engine.

I had a similar problem and it turned out to be the fan. The welds on the fins of the fan had cracked and was making a bad noise.
