Oh my goodness YES! That fan and shroud is what keeps your engine cool. Thats kinda like asking if you need a radiator.
You should plug the heater box outlets.

The fan shroud and all related tin engine covers must stay. Also once the body is on the gaps around the engine should be sealed. Something like this. You should isolate all warm air away from the top of the engine. The filler pieces should not be fastened to the engine like in the above pic. They should have a rubber seal to the engine as the engine vibrates and torques longitudinally. You should also keep the heat exchangers as the help cool the heads.

I'm with Dan MacMillan on this issue, however I would not use Cool Tins (if I got that right.) GTII - the tin sits on black-painted steel ridges (a part of which can be seen upper right.) And the headers are wrapped. Very important to do this separation of upper from lower.
